Two second-half John Baird goals sent Cowden crashing out of the Ramsdens Cup at a sunshine lavished Stark's Park.
Colin Cameron's side did not look out of place against their 1st Division opponents but were missing the energy and attacking guile on show in the pre-season friendlies.
The Blue Brazil started the game well and looked more dangerous than the home side in the opening 45 minutes without putting David McGurn under any real pressure.
It was a different story in the 2nd half as Raith Rovers dominated possession throughout but Cowden defended well with new keeper Youssef Bejaoui well protected. However, the big keeper was helpless to prevent John Baird (55 & 80) scoring a double with the only two direct attempts on goal finding the back of the net.
Sub Lewis Coult headed home a consolation goal from a Dean Brett assist with 7 minutes remaining.
